Be easier to list the similarities, they are both classed as boats and in our instance we use electric motors.
Other than that everything is different, the theory, setup, speeds.
Kind of like asking whats the difference between a sports car and a sport bike, both have wheels and an engine, both can go really fast and handle well.... that's about where the similarities end.
Do you have a specific question in mind? Be much easier to answer.
If my boats upside down then who owns the one I thought I was driving the last two laps?

To add further confusion, NAMBA and IMPBA classify cats as both catamarans and hydros. All cats are hydros but not all hydros are cats in the racing arena.

In the IMPBA there are two main hull classifications. Mono Hulls and Hydro's. A Hydro has more than one ride surface and can be a rigger, Sport Hydro, Canard, Tunnel, Cat or a V hull with a step. Did I miss any? LOL
