    Will my new setup work.

Hobbywing Seaking esc 35amp. Work with nano tech 3s 11.1v 40c 50 burst batteries.
Motor is hobbywing 3800kv. Or should I try a 60 amp ESC. Won't their be some kind of under load.

I haven't heard anything to say the Seakings are sensitive to high C rated batteries.

I already have a couple of these batteries. Would it be fine to get this esc. Or should I get a bigger one.

all depends on the demands of the motor?
what boat is this going into?
most escs burst because of to many amps being pulled from the motor, not the C rating of the packs...
kinda like your asking, 35amps just could be way to small for your setup

          Mini hydro. 15". With a 60 or 35 esc. Hobbywing 4800kv 2040 motor.
I have 3s 11.1v 25c in it now. And when I hit the trigger it die down to a stop. I was told the batteries are bad. But they are new. Esc I'm usein now is the 60 hobbywing. That's fairly used already. I think my esc. Might be not good anymore.

have you checked all your solder joints?
            maybe a LVC issue??
the 35amps should be big enough, but if its only a few bucks the 60amps will give you plenty of headroom with the higher C packs..
