The right 40mm motor can be an upgrade - if it fits. A motor like a TP or Castle 40X75mm motor will be less stressed than the smaller 36mm, will handle heat better and likely be more efficient. But I'm not certain that the BJ29 can take advantage of all that power - the larger props these motors can spin (their biggest advantage over the 36mm cans) may cause too much torque effect and handling problems.
The biggest benefit will be the higher Kv which allows smaller props to be spun faster. Either a 36mm or 40mm motor should perform well.
