Wouldn't your prop act like a brake when you let off the throttle? Or act to turn the motor as a generator?

Are we talking about the ''natural" slowing down of the boat or braking applied as in a RC Car?

As a rule of thumb since I like keeping my props, I always slowly decelerate from higher speed and I don't apply brake in any of my controllers. I find this also helps to keep the model from coming unsettled during deceleration. When the model comes off of plane, I decelerate more quickly because of the extra load put on the electronics. I've found this useful for even the inexpensive ESCs I've used in the past.
